My simple textures in bottom right window show as checkered transparent, does anyone know why that would be?

hmm. It does this for all of the textures? Make sure that you tell Radiant the correct location were the game was installed. Open Compile Tools and go to Preferences. There make sure it points to the exact location were the game is installed. The game is usually installed here:

C:\Program Files\Activision\Call of Duty 4 - Modern Warfare\
Few tips for coding.
1. Keep the script as short as possable.
2. Don't use comments unless you HAVE to point something out.
3. Don't over complicate the script, keep it orgainized and easy to read.

These help you find simple errors and makes it easy to make changes.

I see about 15% of the textures, the other 85% are a checkered transparency

Have you tried to reinstall the radiant? Possibly an installation problem.
